I attended a SA phone conference for the first time in my life and at the end of the call, the attendees started saying what I believe was a Christian prayer. How can Jews attend SA meetings if the attendees pray together at the end?

You asked how come Jews can go to SA where you encountered worship. As a Jew I’m answering with a question - So is it any better than not going to SA and staying in what Dov calls worship.

But to answer your question, is it necessary for you to be there for the prayer section at the end?

It would seem to me that it depends on the content of the prayer. I'm not familiar with it but do they mention the name of an avodah Zarah? If they simply say something along the lines of Heavenly Father it would seem you could have in mind that you're directing your tefilah to Hashem and I don't see that it would be a problem. 

On the other hand I would recommend reflecting on where your concern is coming from. Meaning to say if you're sincerely concerned because you want to be closer to Hashem or if this is a ploy of the yetzer harah to get you to avoid something that would help you get closer to Hashem (i.e. attending the meetings and recovering from the addiction).

Was it the Serenity Prayer? Thats the traditional *poem* used in many peer support groups. (AA, NA, SA, etc). I personally, find the poem meaningful, and all groups encourage a connection to a higher power. Everyone has their own version of what a higher power looks like, be it G-d or your earthly support system. Everyone has their own relationship to their higher power, and you dont need to subscribe to anyone elses. 
Relapse is never failure. Progress is getting your relapses farther and farther apart.
